Mine would be the Rion scene on Destiny Islands.

Then tied for second would be Xion's death, and Axel's conversation with Saix. . . in which you find out they were once friends and Axel has a girl name. >.>

The opening
Riku and Xion at Beast's Castle
Mickey and Riku in the forest(even though no one talked which I was kinda mad about)
And Riku turning into Xehanort's Heartless with the Guardian grabbing Roxas
