I'm not into the music videos but if I were to choose my favorites. I choose The Fray's How To Save A Life, Linkin Park's What I've Done and Breaking The Habit. Otherwise, I don't know if I have a specific I really like.

YouTube - Thrice Digital Sea

Wouldn't say favourite, but truly an exercise in timing brilliance. Oh and Thrice have done much better songs than this but it seems to be a habit of theirs releasing the slightly weaker songs as singles.
