Will 358/2 Days be the last game we will play and know about Org 13 Story?

or they will left some part of the story in order to connect with KH3? ( not sure about this)

What do you mean?

Are you saying that this is the last game with the organization? If so then it's a yes and no answer I can give you. Yes, this is most likely the last game with the organization. However members of the organization are still going to be in KH3 and BBS except that will be a whole being. So the characters are still present in future games just not as nobodies.

Possibly yes. The Org storyline is over and done with after KH2, although some members may reappear in some form, most probably as their Sombodies, the most popular one being Axel. Although I do hope this is not the case, since Axel dying is what defines his character. However, the first six Org members, which are the Nobodies of Ansem the Wise's apperentinces, will probably appear as whole human beings in BBS.

The mystery surrounding Xion may be the thing that connects to KH3. There may be a bigger twist in Days that will lead in to KH3, but as of now, Xion is the only one so far.

ohhh! so not all characters will return in the future games..

No, possibly not all. There are already many Org members that could be making a return that will actually matter to the story, the first six apperentices in BBS and Roxas. Forcing the other members to reappear would seem forced.
