Now the question would be "why would Xemnas let Aqua join the Organization?"
Providing that the first clause in your post is correct, he knew she was Aqua.

Possible reasons:
Keyblade
She's a nobody.

Except he couldn't. He had no recollection of the past. Anything before he came to RG was wiped clean by the ptb.

There's always the chance that he is recovering some of his memories you know. Nomura said he wouldn't comment on the state of his memories, which could mean he had recovered some of them.

Maybe because of the armor he started to remember about his past before he became a nobody. I know for sure he must know somethings about his past because in KH2 mickey called him Xeanhort and then he replies 'how long has it been since I abandoned that name' or something like that.
