The main villains of CoM where the Org Nobodies. An Organization that is run by Xemnas. So by extension, he was still the main bad guy :3

Who's Henhanort?

And no, Xehanort's Heartless is not still in Riku. He never actually was in Riku. The darkness of Xehanort's Heartless was still inside Riku. When Riku lost his ability to use the darkness (remember when he was unsuccessful in opening a corridor of darkness), the shadow of Xehanort's Heartless no longer lingered within him.

That isn't actually Xehanort, it's the darkness that formed him dwelling in Riku and that darkness has since been purged due to the events of KH2. Now with Xehanort's heartless dead and Xemnas dead we have a complete being.

Maybe Nomura will keep adding new species for us to fight and it'll take forever to fight the real Xehanort.

Our great-great-grandchildren will be just graduating from college and Kingdom Hearts XXVII will just be released, that's when we'll fight Xehanort.
