Ansem the Wise never chose Sora for anything.
He used him because Sora was chosen by the Keyblade.
The reason Roxas left the Organization was to find out why he had the Keyblade, and since he had it because Sora had it and he was his Nobody - why Sora had the Keyblade to begin with.
He was refering to the Keyblade, and after his fight with Sora understood better Sora's motives and strength. Thus, he could accept him being chosen by the Keyblade, and as a result - came to terms with him wielding the blade as well, only seeing how Sora was the Heart, Roxas could accept disappearing.
