I think Terra is power hungry,so he makes a deal with Maleficent and succumbs to Darkness to gain power.
But Terra may have succumbed to Darkness to gain power and defeat MX,so his intentions were good but since he succumbed to Darkness,he would slowly become evil and Ven and Aqua would have to defeat him.

I think that Terra keeps pure hearts as a fairytale and he then helps this silly old lady to gain something.. Might be his rage against Master Xehanort.

I don't think Terra would be the Final Boss, I mean, just in watching the Secret Ending, Ven and Aqua have more important problem than to fight Terra.
Not only that but they work together. It's not because the last scan put the Dark Side of Terra in view that we have to forget he thinks a lot to friendship, is selfless when he says he uses his power for his friend, etc.
