Reassemble again? They all started fading away into their own times presumably, well except for MX, Braig, and Isa I presume, but did YMX, Xemnas, and Ansem SoD all go back to where they came from? How exactly will they reassemble for the upcoming battle? And wont they forget everything they experienced?

Most likely te same way as before. MX will most likely go back in time and tell YMX to assemble the team once again.

This brings up an interesting idea to consider however. If YMX travels back to the future (LOL, love that movie) and fights in the battle between the guardians and the seekers, the chances are more than likely that he will be defeated. If this happens, the entire space-time continuum would fall apart. Killing YMX would mean that he would never grow into MX and the steps to create the x-blade, and all the events that followed, would never occur. Meaning... NO KINGDOM HEARTS

I don't think the purpose this time was to actually fight the guardians of light, so YX should know to gather them again.

When he goes back in time he will forget everything that happened while he was in the future, thus, someone will need to remind him to gather the 13 incarnations of MX again for the final battle.

Something to consider...

I always assumed "killing" them simply returns them back to their time. The whole point of KH's awkward time-travel system is that it's built to prevent changes to space-time, a system like that would fit into it well.

only space actually. Luxord is the time guy. We don't know his whereabouts yet. Only that he is Nomura's favorite so he might be back in some for, in the next game.

But he was never shown to actually be able to time travel - just slow, stop, and manipulate time flow. And time battles. Time travel has more specific rules.
